E-mail From Multiple Domains

I need someone experienced in PHP, Unix, DNS, and SMTP authorization to help me understand the process of sending out e-mails from multiple domains on a single server.

The project may just require some back-and-forth e-mails to answer some questions about how a server handles e-mails and “best practices” for sending out e-mails.

I have root access to my server if it’s necessary to login and make any changes.

Here is the crux of the problem, specifically:

My server identifies itself, according to rDNS, as mail.domain.com. That’s great if the only domain on the server is www.domain.com. But what if I send an e-mail from www.anotherdomain.com, which is hosted on the same server? How can I prevent that e-mail from being bounced? I’m having a hard time understanding how I should set up the server to handle multiple e-mails in a way that doesn’t raise any red flags with DNS.
